Is there a way to transpose the same pattern, say pattern #03, by different amounts at various positions in the sequencer, say by +3 semitones in row 01 and by -5 semitones in row 03, while no transposition is applied anywhere else? Basically leaving the actual pattern unchanged, but applying a transposition at the sequencer level?

Not directly. But you can do that using tables.
If you set them slow to a good table divider then you can transpose through different patterns easily.
