Well, when I have a C6 note output without transpose and if after (Input / Record Setup) -> Live Input = YES, Input 1 LIVE = TRANSPOSE T1, the note output is E1.
When I connect Keystep PRO with his output 4 Pitch on Input 1 Nerdseq and I press a C note I have a D note.
I use PLAITS Mutable Instruments. I tune Plaits for C note but if I stop the Live Input =OFF. I lose the C note for a A note.
I think your inputs are just not calibrated correctly. Try for a beginner to do the auto calibration which should bring you already good results. Keep in mind that your middle input transposition note/voltage is 5 volt. Everything higher than that is transposing up and everything below is transposing down.
If that is not enough then you got to calibrate the inputs to the keystep manually.
It is possible that you upgraded from an older version (below V1.22A) then you definitely need to calibrate the inputs once anyway.
Calibrations are generally saved and persistent. So you would most probably need to do it only once.
