How do you make it stop?

Is there a recommended way to emulate a stop command for one row or all of them,
with NerdSeq ready for pressing the start button again for another go?

Or is this a bad/obvious/answered/rtfm question?

Shift+Stop will stop the whole sequencer (i.e. all active patterns). Is that what you are trying to accomplish?

No, I want to have the sequence stop on its own, and be ready to start again as if I did press Stop or Shift+Stop.

I've seen comments about setting bpm to 0, and that works, but then the clock is stopped 
and the sequence is hung in that pattern with the BPM command.

Is there a simple, more usual method that I haven't found out about yet?

They are multiple possibilities for it:

1- you choose a 'stop track' in the sequencer screen  ( it is ** you get when pressing SHIFT+DELETE on an empty spot) -> stops the track
2- SPFX FX command 002 Stop Track, 003 Stop Song
3- STSP FX Command and point to where a ** is on the sequencer screen to stop the track

Ahh yes, the **. I remember reading about it now. There's such a waterfall of info to retain when it's a NewbSeq.

To follow up on this, how do I start it again? I’m trying to create an FX, that when run stops the Nerdseq sequencer for a certain number of ms, or waits for a certain number of clock pulses received before automatically starting again.

With the upcoming firmware you could generate that in the mappings. Just add a command for the delay and when that is done start the sequencer.

Something else is not (automatically) possible. I could think about adding a automator, using one output + squarewave, connect to one input. In the input mapping you choose the start function. Now you fire the 'slow' automator and when the square goes from low to high, it should start the sequencer again, be sure to stop the automator after that (from the started sequence). Offset and Phase settings might be needed. Also it starts where the cursor is + this is a theoretical idea and I am not sure if that would definitely work.
